Dear Sir/Madam,

I have just registered a evaluation licence of the ChemAxon. I have some basic problems which I am unable to solve. I wish I could get your help.

1. When I log onto the JChem Manager, a JDBC driver and a database URL are needed, just as the picture shows, and I've no idea of what to enter. Can you tell me the default values?

2. I want to use the Fragmenter module, but I can't find it. I wonder how I can started it.

3.I want to use some components and protocols in the DS Pipeline Pilot. First, I imported the folder which contained the components and protocols. Then, I did some configuration according to the README.txt which was included in the aforementioned folder. However, when I run the protocol, a mistake arised, as the picture shows.
During the configuration process a problem also arised. In the installation guide of the  README.txt, the former part is of the windows system, but the latter part in red font was of Linux system, this really confused me. When I run the "pkgutil -r chemaxon/toolkit" command,  a message "No package found for vendor chemaxon/toolkit" appeared.

I wish you could give me some hint to solve this probles. Your help would be greatly appreciated.

Sincerely,

Lynn

Hi Lynn,

1.

There are no default values, actual strings depend on your database connection.

Please see for syntax and examples:

http://www.chemaxon.com/jchem/doc/admin/JChemBaseFAQ.html#dburl

This is also linked from the Administration Guide:

http://www.chemaxon.com/jchem/doc/admin/

2. Fragmenter is a command-line tool, you should be able to execute the "fragment" command after Jchem installation. (the "bin" directory of Jchem should be in the PATH to allow running from other directories, this is an option during installation)

User's guide:

https://www.chemaxon.com/jchem/doc/user/Fragmenter.html

This document links to more concrete usages, for example for RECAP fragmentation:

https://www.chemaxon.com/jchem/doc/user/fragment_recap.html

You can see command-line examples here.

3. Only one step is (step 6 in your version) is Linux specific.

You should continue with the rest of the instructions on all platforms.

When I run the "pkgutil -r chemaxon/toolkit" command,  a message "No package found for vendor chemaxon/toolkit" appeared.

This command must execute correctly for the installation.

Please check:

- you are executing from the "<scitegic_root>\bin" directory

- that you have extracted the package at the appropriate place. (<scitegic root>\apps)

For example the "README.txt" should be found under a similar directory:

"c:\Program Files\Accelrys\PPS\apps\chemaxon"

Please let us know if this helps.

Best regards,

Szilard

PS:

- A newer versions of the component collection is already available (recommended).

For notifications on new versions please subscribe to this topic:

- With recent JChem distributions the JDBC drivers are included in the JChem lib package itself,, you can safely ignore that step in the installation (step #3 in your version, in 1.8 this has already been moved to an "expert" section)
