Upon opening up JChem Manager (5.6) with the intent to create a new database, a window appears requesting the following information:
JBDC driver:
URL of Database:
Property Table: JChem Properties
Login name:
password:
My desire is not to connect to an existing database but to create a new one. Under this window, there is another one: C:\Program Files\chemaxon\JChem\bin>
Not certain what to do next. Any help would be much appreciated.

See the JChem Admin Guide about system requirements and getting started with JChem Base:

That helps with the connection parameters, and so on.
The Derby relational database may be the easiest to use, as it comes ready with Java, on which JChem is built.
The command prompt window is only used to display the error messages, ideally you should not do anything with it.
Instant JChem is another ChemAxon database product which provides the same chemistry functionality as JChem Base and comes with an easier-to-use GUI. See more details here:
