Looking at trace file before the java exception it appears to be looking for the value idxtable.MYSCHEMA.CPD$JC_IDX_JCX.duplicateFiltering in the jchemproperties table and it is missing.

If I dropped and recreated the index it worked fine. It appears an Oracle rebuild index does not create some new values required in jchemproperties table ?

Your assessment of the cause of this problem is correct. This bug will be fixed in the next JChem release.
