Hello, JChem .NET API provides eg. copy/paste as MarvinOLE functionality to the other Windows software (MS Office). I hope that other thing works OK. I don't have Win 8 so I can't tell you what is wrong now. Could you please provide the installation.log file. It's located in IJC install directory under .install4j hidden folder.
