Dear Neil,
the logP plugin is able to display the calculated atomic logP increments in 3D representing hydrophilicity/hydrophobicity. The sign of these values are represented with blue-white-red colour scale. The bluer the atom is, the more hydrophobic it is. The redder the atom is, the more hydrophil it is. Atoms with nearly 0 increment becomes white etc. Also note that the increment values are displayed with the surface colour on the left side of the result window.
