Problems: newest Java versions and MarvinSketch calculations

In a student course about MarvinSketch we encountered problems with MarvinSketch. It froze after a few (about every 3 - 5 calculations on average) calculations. Sometimes these freezings are not reproduceable, but they happen too often to work smoothly with Marvin. Calculations were:


Naming (both IUPAC and traditional), calculation of conformers, pKa values and diagrams, geometry calculations and elemental analysis. Sometimes (more often than not) it is not possible to write text in the appropriate field when trying to save the molecule.


Freezing doesn't freeze the whole MarvinSketch, only the fields for calculations. Drawing molecules is fine. But as soon as one calculation gives the freezing, it isn't possible to use other calculations any more. The pop-ups with the setting options appear, but it's not possible to change anything there.


It happened in the course, even on the students computers and it is not useable for us with these problems.


On Windows, it happens only with Java Versions of 1.7.x. Versions of 1.6.x are working as usual and give no problems.


On Linux it happens with this version: Java(TM) SE Runtime Environment (build 1.6.0_26-b03).


 


Is there a solution for this problem? It is not possible to downgrade Java on Windows, so this is a serious problem for us.

Hi,


I have investigated a little bit the problems discussed in this topic here and after some trial I got a documention of the failure, see attached screenshot (made using a real camera ...).


Using the calculation tools normally starts a java program and you can watch the program with the UNIX/Linux tool top ("table of processes"). And the calculation running process is called "java" and it normally uses up to 100% CPU. So you find it in the first line. But in the screenshot there is no "java" and only two processes are running (no problem for UNIX multitasking systems).


On the right there is the Marvin panel and I have just started a conformers calculation for the molecule shown. The little rotator runs and runs, but there is no calculation done. The only way to continue is to shut down Marvin totally and start it once more, as described in the initial main post here.


My suspicion is: There is a timing problem. Starting a calculation using the submenus normally starts the java program and the little rotator (or a little window showing the progress). But sometimes the progress watcher forgets to start the java calculator and so the program "hangs up".

On Windows, it happens only with Java Versions of 1.7.x. Versions of 1.6.x are working as usual and give no problems.

MarvinBeans currently requires Java version 1.6, see the system requirements.


It is not possible to downgrade Java on Windows ...



You can use multiple Java versions simultaneously on Windows.


On Linux it happens with this version: Java(TM) SE Runtime Environment (build 1.6.0_26-b03). 

We will check this issue.

The problem is that we installed Marvin on the students laptops. About half of them have Java 1.7. And there is no official way to get older versions.


Is there a good workaround for this?

Java 1.6 is officially supported by Oracle, the latest version (Java SE 6 Update 32) was released on 2012-04-26.

Dear Julia,


I assume that Marvin / JChem installer with Java would be the best choice for your students.


These installers are bundled with 1.6.x version of Oracle Java Runtime Environment. If you install them, the installed Marvin / JChem applications prefer the bundled Java instead of the system default Java version. The installers does not modify your current Java settings. The bundled Java is not visible for other applications only Marvin and JChem applications refers them

We hope that Marvin Beans installer for Linux with bundled 64bit JRE (1.6.0_33) will solve this issue.


This installer appears in next major release (5.11).
