I would like to know whether it is possible to change the way charges are displayed.
The chemists in my department do not quite like the fact that marvin uses S-- instead
of S2-. Is there a way around this?

In the current Marvin, you can not change the display of the double (negative) charge.
But we will change this symbol to the required one (S2-) until the next release.

Until we change the symbol, I can suggest you to use alias on double charged atoms to display the right symbol.
To create an S2- from an S--, do the follows:
1. Push the More button on the toolbar to display the "More" window.
2. Select "alias" button on the right side.
3. Type the alias.
4. Close the window and move the cursor to the canvas.
5. Click on the proper atom (S--) to got the alias to the atom.
