We do not support IBM Java. We can provide support only for Sun distributed Java versions.

This is poor; good java programs should operate independent of the distributor. What about openjdk? I am able to use sketchel which is a java program.

We support only officail Sun (binary) Java distribution. I can not provide support for OpenJDK. We do not test Marvin with OpenJDK. But it does not mean that it can not run (more or less properly) with OpenJDK. But we have no capacity to deal with occurent compatibility issues of non-offical Sun distributions.

I was able to reproduce the web start problem only, the linux installer marvinbeans-5_2_05-linux.sh works perfectly with IBM java (ibm-java-x86_64-jre-6.0-5.0.x86_64.rpm). The installed MarvinView and MarvinSketch applications also work. They seem to work well with OpenJDK 1.6.0 (IcedTea6 1.5.1) too.
Nevertheless, as Tamas said, we do not support alternative Java implementations.
