Currently, when running Molecule.clean on some molecules I get a warning such as "Warning: Cis-trans information changed at atoms 2 3 in molecule (C1=CC=CC=C1)" that prints to standard err. Is there any way to suppress this message? Thanks.

Actually there is no option to suppress this message.
If it is a problem, I suggest standard error redirection.

Could you attach the molecule causing problem? It is strange for me that you get an error message for benzene ring.
