If I copy an entire drawing that contains boxes, reaction arrows, and electron-flow arrows, and then paste it, only the atoms and molecules appear; the other objects are omitted.

Hi bob,
It is, because the default clipboard format is mol, and these features are not supported in it. Please set the clipboard format to mrv as described here: https://marvinjs-demo.chemaxon.com/latest/examples/example-copyasmrv.html
